Via de opdrachtregel (verder hier genoemd command line) is het mogelijk de setup van MatrixProject aan te sturen. Zo is het bijvoorbeeld mogelijk om een stille installatie uit te voeren zonder dat er enige gebruikersinterface wordt getoond. Hieronder staan twee voorbeelden van een command line die gebruikt kan worden voor het automatiseren van de setup.
Stille installatie (standaard)
Met de onderstaande command line kan eerst MatrixProject gedeïnstalleerd worden en vervolgens opnieuw geïnstalleerd als standaard applicatie.

Stille installatie (volledig)
Ook is het mogelijk om een installatie uit te voeren van een volledige versie. Gebruik hiervoor de onderstaande command lines:

Let op: MatrixProject maakt gebruik van het type "Basic MSI project" alleen deze parameters zijn van toepassing.
